Some MKV Files Take Very Long Time To Convert To MP4

I have a script that runs to convert MKV to MP4 and changes the audio codec to AAC so that these files play nice with Plex. Up until a few months ago, things were working perfectly but now, every once in a while, a certain MKV file will literally take weeks to convert and it almost feels like FFMPEG gets stuck.

Any ideas/suggestions what the issue might be?
